I'm really baffled though why the writer thinks Geno had to worry about Duke's defense?
yeah, really inaccurate. Writer meant ND, not Duke. Even more wrong, Geno is never at his wit's end. He has endless wit.

The version I am reading does not say Duke, but says Notre Dame:

"At his wit’s end to solve Notre Dame’s physical defense..."

As an aside, neither the article itself nor the "Corrections" page for the NYT lists this as an error that was corrected.

But Geno has not had to worry about Duke's defense since 2006.

The "funny" thing is when I read it, it did read Duke. I did a cut and paste as I'm too lazy to type if I don't have to.
