The lyrics describe someone (a guy in my opinion) who has heard rumors about his woman. He claims not believe them, but deep down knows they are true. Unfortunately, he loves her! So, "Take It On The Run" suggests escaping a difficult, heartbreaking situation.
 
I love this song by Pink Floyd but the lyrics are somewhat baffling.....
